Clear the entries in HKEY_CURRENT_USER\Software\Microsoft\Windows\CurrentVersion\Explorer\RunMRU Edit: AutoComplete in the Run box is set in (of course) Internet Explorer's settings (Content Tab / AutoComplete): there's a button to Delete Autocomplete History.
